Atoms don't just magically pop into existence from nothing: because the average-sized human body has approximately 2,300,000,000,000,000 times more atoms than the average-sized speck of dust, it'd be impossible for you to make a human being out of a speck of dust.

Maybe he could tap the vacuum energy and create the body out of previously virtual but now real particles. The speck of dust could be a sort of homunculus encoding the final shape.
